Characters with this Perk have access to more than just “Standard Issue” Equipment when on missions. All Agents have access to Standard equipment for free.

For 3 Character Points, the character has access to additional options with either Weaponry, Armour, Utility Pouches, or Miscellaneous Equipment (He might be issued an Assault Rifle in addition to his Side Arms for example).

For 6 Character Points, the character has access to Options with Weaponry, Armour, Utility Pouches, and Miscellaneous Equipment

For 10 Character Points, the character has access to Options with Weaponry, Armour, Utility Pouches, and Miscellaneous Equipment and may carry one or two items of personal equipment while on Missions. This personal Equipment will either be paid for with the characters own Points, or provided as part of a characters “upgrade” package over the course of the Campaign.

In most cases, new equipment (with the exception of “personal equipment” (Items supplied by the character themselves, not from SHIELD Quartermaster)) replaces an item of equipment of the same type, thus an Agent will always have 2 Firearms, even if they request an Assault Rifle, as they will have to turn in one of their sidearms.
